The method comprises the following steps: hermetically connecting a three-way pipe with the outlet of the anaerobic fermentation system through a pipeline, and collecting samples through the following step (1) and/or step (2), wherein in the step (1) the on and off of the three-way pipeline is controlled to ensure that the inlet pipeline of the three-way pipe is communicated with at least one outlet pipeline and the outlet pipeline of the three-way pipe is connected with a gas collecting device, so that the collection of gas samples in the anaerobic fermentation system is realized; in the step (2), the on and off of the three-way pipe is controlled to ensure that the inlet pipeline of the three-way pipe is communicated with one outlet pipeline while the outlet pipeline of the three-way pipe is communicated with an injector, and when a piston of the injector is pulled to the predetermined scale, liquid samples in the anaerobic fermentation system are sucked into the injector under the action of the difference of the internal pressure and the external pressure of the piston. The method provided by the invention adopts the medical three-way pipe to collect the gas and liquid samples in the anaerobic fermentation process, and can be widely applied to sampling analysis of gas and liquid components in the research process of precision experiments of generating biogas through anaerobic fermentation.
